Dyno/tune gone wrong
You should probably have your tuner investigate what's going on. He can probably explain the problem better and get more, better-targeted answers for you. Right now you're just opening the door for assumptions, speculations, and misinformation that are going to have you all over the place looking for the answers.
However most tuners don't know how to use and don't understand their limitations - you'll see plenty of evidence of successes with the GEMU here on S2k.

The first thing you should have done is have the GEMU connected all settings verified and run the car around with no changes ie a blank map - i always did this before tuning GEMU's because unfortunately greddy churned out some dodgy harnesses and initial crap firmware.
What exactly are the disadvantages of the EMU? Or what exactly can a standalone do that the EMU can't? I've tried searching the web and couldn't find anyone spelling out the disadvantages that are always mentioned. I know little about EMSs, but it seems the EMU can adjust fuel and timing, and adjust those for temperature also. I've also been told by one tuner (the only one that didn't try to talk me out of one) that it can adjust fuel while the ECU is on closed loo. I always thought the ECU had to be tricked into running open loop for the EMU settings to hold and not get adjusted out by the ECU, but according to that tuner, he would run it mostly in closed loop and still have the EMU adjust fuel at part throttle conditions and let the ECU adjust for temperature conditions (this is for a stroked NA setup that the tuner and I were discussing).
I'm trying to get abit educated (as much as my simple brain can) to see whether the EMU is the most cost effective solution for me, but thus far have not found any specific info on what it can't do or what a standalone can do.

Throw the emanage away and get something you can actually tune the car with. It amazes me that these things are still around.
