I consider myself a "noob" at tuning as well, even though I spent over a thousand hours developing a custon, self-tuning, wideband piggy-back ECU that worked AWESOME on my '02 S2000. I later spent several hundred hours enhancing that piggy-back so that it would be CAN bus enabled for my '06 Lexus IS350.

The only thing that I can really pass on from that in regards to the FlashPro is that you are better safe than sorry! DO NOT start dicking around with ANYTHING without having a good idea of what the outcome will be!

I used HPtuner software for a couple of years, with it you could add a aftermarket wideband o2 sensor and log the fuel and timing maps, then make he changes needed by laying the log screen over the engine map screens and key in changes. Is this the case with Flashpro? You could also add additional features in my case a 3bar map. With HPtuner you could also change injector and MAF calibrations, can Flashpro do this? Is there an automatic smoothing feature for the maps?

You can download the FlashProManager software, and play around with a demo calibration.

if i return the setting to stock will a honda dealer know that i played with the ECU?
This question wasn't really answered... can the Honda dealer see that the ECU has been played with (and thus void the warranty)?

There are no huge gains on a stock engine. The stock fuel is good (it is about right, but not that smooth) and the stock ignition settings are also good. Honda tuned this vehicle very well from the factory.
So what is else is necessary in order to make this useful? Is a TP and exhaust enough, or do I need headers, intake etc?

So it would be better to use a normal wideband gauge vs the one flashpro comes with?

Does the AP2 primary o2 sensor read as good as the RSX?
