Weird "hiccup" with ems
I have the AEM EMS series 2. About a month ago my TCT went bad and I replaced it with a Ballade Sport TCT (because of my BC cams). After I replaced it my car would start hiccuping at 7200 RPM's, then struggle at 7200-7400 for a second then it would just continue pulling and make no other problems throughout the powerband. Now here is the kicker, it does it every now and then. Sometimes it will be very suttle or other time more pronounced. When it hiccups it is throwing timing errors. I was curious if anyone on here has had this problem or could help me troubleshoot this. I put in my stock ecu and this problem goes away. I also went from firmware v17 to v24 last night and it did not help at all.
When I did a heavy to moderate partial throttle run, the car would kick/feel like it shutoff/severe powerloss for a fraction of a second at a certain rpm and then continue normally to redline.
I retuned and there is no more hiccup since.

Did you throw timing errors? It is weird because when it kicks it throws a timing error, then a half second later it throws a sync error (sometimes, not all of the time). The sync error will dissapear after another half second. I sent my logs into AEM tech support and they reviewed it. He told me if the sensors check out to Honda OEM specs that they might throw timing errors still. The EMS is very sensitive to inputs, and that if any sensor is slowly getting worse then he wouldn't be suprised if it ran okay with my OEM ECU (which it did with no problems). He was pretty stumped, but mentioned that he has seen a lot of crankshaft and camshaft position sensors go bad on our cars. He mentioned the possibility of the wires sending "noise" and that tripping the timing errors.
I had to retune my car because I moved from Georgia, to Idaho. The air fuel ratio is spot on, the timing isn't that advanced. I still have a lot more power to make out of my car.

Maybe record a log of this occurrence and post it? Im not a tuner at all, but I have played with my maps and such before and I know what that feels like and what the problem was for me (lean spikes) I dont think I'll be able to help, but posting a log while recording the 'vitals' might shed some light on the problem from someone more experienced whose willing to help you out. Also maybe try emailing your tuner and see what he says?
I emailed Jeff my datalogs. I am currently finishing my etune up with him. I have also talked to AEM's tech support about this problem.
I replaced my coil packs from the AP2's 04-05. The car feels more smoother. I have new spark plugs coming on Tuesday. I will be replacing my Wideband O2 sensor today. I just want to eliminate the basic variables. The only thing that is throwing me off is it is throwing timing errors.... Then, it only does it every now and then.
