My recent Emanage dyno plot
A lot of your power loss is due to your A/F being safe now. Look at the A/F with just the FPR, it's out of control and WAY lean for forced induction.
Also, I would be inclined to think that your timing has been dropped considerably to make it a safe tune and probably contributed to the power loss also. All in all though, you have a much better and safe tune than before.
Now, as far as the coughing and bucking and all, the Emanage is nutorious for this and it happened to me when I had it. Try clamping the map sensor lower in the volt range (maybe something like 2.4) and see if that helps. I can't remember what mine was clamped at because it has been so long but I'm sure if you called Darryl at UR, he can tell you what they recommend.
