yeah, it bugs me too. i've got the j's knob and it doesn't touch the boot directly, but everytime i grab it i usually get a good feel of the the shift boot. it's worth it though.

i think they are great, you can use the same knob in many car, just buy the cheap nylon insert from them
i have the one myself, i gotten it off ebay for 50 buck
Deciding on a new knob...
Last car had the T1R T182R knob...
It was a little small, but I like the countersunk heavy style.
Might try a TMW or Voodoo this time around. Hmmm
*nevermind.. not going to spend $160 on a voodoo knob from rick's.
maybe ill try twm type r in satin for $100

I was also looking for a countersunk, ball-type knob and just picked one up from Grendal. Good quality, sits much lower, and has a nice feel. You should definitely consider one of these. 
Thanks jerks, this thread ruined my afternoon, a perfect shift knob and two dremel grinding wheels. Ha ha. Ive been looking at the voodoos for a while, but i have a skunk 2 anniv knob. Ive always loved the weight of it but HATED how high it sits with that lock nut.
So I did in 5 minute stints of what 45 seconds on a drill press would have done. I ground down those threads over and over untill it was just where i wanted, orients perfectly! no loctite no lock nuts and its not going anywhere. I still had about a quarter inch more that i could have knocked out but i was about to break my last bit and getting tired. The knob got really hot so i would grind a bit then let it cool and test fit over and over. Here's what i came up with.
Stock Skunk peeking up over the dash(ok its not that tall)

and now it sits nicely(i think i lost about an inch++)
