There are 4 bump stops one located on the radiator support on either side, and one located near the shock towers.

They are black, and circular, you can turn them up and down. I don't think you will need to turn them too far up, or adjust the latch too far, just a little should do if it is indeed coming in contact with the intake lid. Since you do have that rubber strip at the front of the hood should seal it up enough.

Where the hood prop sits i would grind that more. I opened mine up a bit and no more rattle.

so last night i intalled teh fiter first then to the throttlle body and also loosened the samco housing connecting the the tubing to be a bit looser and this had a night and day effect, no rattling a slight buzz but i think that caused by my screw not being able to fully tightened, so new screws and i think im set.

So apparently i have not completely solved it however, its more of a loud buzz now then a rattle ( i think, maybe still a rattle) its an improvement though. So i just raised teh 4 bump stops and still same deal with the sound, so feeling that its not a hood clearance issue.
So next on the list i'm gonna pick up some dyno matt and see how that goes

I also dyno matted the inside of mine, and I love the sound. It was really buzzy before especially right around 4k rpms, but now it has all of the throaty sound and no ricey buzz.

glad to hear it cause i just bought some today and will probaly get around to it sometime this pending on my schedule,
so i know nothing about dynamat, and just picked this up this at future shop today for $13, it has two pieces.
Is this what you used?

alrighty so i dynamatted teh inside of the lid, new screws, and also shaved out where teh hood prop sits, and it appears to be solved! fianlly .

this is the dynamat i used
