Some things to note (which the concepts are expanded below):
Softer springs usually generate more grip
Softer springs = more roll/travel
S2Ks' have issues with bumpsteer and suspension geometry when lowered too much
Japanese coilovers run higher rates = less roll = can run the S2K lower without the suspension dipping into the issues of bumpsteer.
MaxRev/Guys know the S2Ks very well and I bet they set up the car to be as low as possible for the HKS' spring rates and optimized that setup.
They said they kept the ride height the same for the KWs when testing.
This ride height could be too low for the KW's softer rates/more roll/travel which could cause the car to operate in the bumpsteer range thus resulting in worse and less predictable handling.
My review clearly indicated what you wrote;

"Even with my best efforts to keep the alignment changes in check, a real test should involve an alignment check after the suspension swap. The ride hight recommended by the HKS shocks was also used in the testing and may have not been optimal for the KW.

I also think that my agressive street setup (non-stag, R1R, wing) was more well matched when combined with the HKS. The results could have been different if a stock AP2 was used in the test. "
