3 Problems with my '06 S2k!
Again, this happens during quick shifts. Now that some of you guys mentioned about the taking the foot off the clutch all the way, I think was driving without taking the foot ALL the way before. On my Civic I didn't need to take my feet off all the way even with the Exedy clutch on there.

I to have an 06' and have had this bogging problem occur, however I am certain it has nothing to do with the VSA or the CDV and here are my reasons.
While shopping around for my s2000 I was looking at several used s2000's, there was a 2004 s2000 I drove in particular which bogged just the same as described, I attributed it at the time as some problem with the engine controls being it was used and all. I finally broke down and bought a new s2000 and I noticed it also bogged on acceleration. It hasn't happened enough for me to identify the condtions which stimulate the bogging. The point is the 2004 model did not have VSA and still suffered from the bogging.
As for the CDV, In the few instances which this bogging has occured to me, the engine & vehicle speed dipped and there was a clear deceleration felt. The clutch was fully engaged.
