Totally different cars.
Z: Coupe, stylish, moderatley luxurious, heavy, torquey, quick in a straight line, understeers like a pig. Great street car; not much to offer at the track.
S: Convertible, spartan, light, noisy, high-revving, powerful, balanced, "daringly neutral" handling. Fun on the street when top-down; truly shines at the track.

350Z - An interesting reconfiguration of an earlier design with a respectable set of performance stats. Expect to pay more than msrp for a while which imho = not worth the $.
S2000 - A ground up brand new design which has set the high water mark for suspension engineering and power output. Probably the best deal on the road for $32K.

Was one of the first 300zx buyers of the new '90 version- great car but lost it's value within 4 years(first time I thought about trade-in). The S2K was the first car to get me serious enough to sell my Z after 11 years - do not miss the Z at all. Do the S2K, I'm betting the newest Z will also lose its value and desirability in about the same time. Just my opinion, but I am entitled to it
