Air Box vs. Intake
The CT should run you about $100+ more than the AEM depending on where you buy them and they should give you about the same gains. However the AEM might be a better cold air but you might need to run the air bypass valve which will cost about $50 extra. I have never ran a straight intake though since I went to FI a week after I got my S so my suggestions are from my other cars and what I have heard

I agree, cold air intakes are probably not the best way to go in the winter time, since the S2000 is already low stock, the filter has a higher chance to suck in water and hydro-lock your engine.
I personally do not like AEM.. I had one of their CAI's on my Integra and it was installed properly, exactly how the manual said it, and after about a few months of driving my A/C went out. Later when I take out the intake, I find out that the intake was on the A/C line, got so hot and went as far as melting the rubber + the metal tubing.

You do have to be carefull though when driving to avoid puddles etc. If you drive your S2K in the winter just remove it, and put her back on in the spring/summer.
