Is there any harm in just leaving the hole open for a while? I wouldn't want to get any rusting in there or anything like that.

Water or dirt that goes in there will end up in the bottom of the trunk. Best to tape it off or seal it somehow.
Prolly not a good idea to leave it open in case it rains.
I didn't think it was a particularly good idea, but it seems that a lot of people who get antennas stolen end up going without for a while.
I thought they knew something I didn't but maybe they're just lazy.

What you might do is use blue painters tape to tape some plastic wrap over the hole, and then put more tape over the plastic to protect it. But unless you store it outside in the rain for many days, just the blue tape alone is probably fine.
I suspect some people don't do it just because they are not going to run to the store and buy some blue tape for a day or two.

When our car arrives at the dealership, the antenna is not twisted on (because it might get stolen at the lot). So dealerships put a cap on the hole where the antenna will be. I think you can go to the dealerships and get those caps.
