What bugs me is the amount of adds I see in the UK selling a AP2 S2000 when an AP2 has not been sold in the UK unless it has been imported from the USA or Japan
So my question is what do we call the modifications made by Honda over the 10 years and whan did they happen ?

In 2004, every S2000 changed to AP2 chassis worldwide but F20C engines were placed into AP2 cars for another couple years outside the North American market. F20C engines were also revised during this time to include many of the updates in the F22C.
Every AP2 has the AP2 suspension, trans, gearing, body, interior etc. except for the AP2s sold outside NA with the F20C engine and corresponding instrument panel with the 9k redline.
So, the AP1 chassis sold with F20C engine from 2000-20003. The AP2 chassis sold with F22C engine in North America from 2004 on. Japan had the AP2 with the F20C until 2006, and Europe, Asia, and the Middle East switched at different times from 2004-2007, if at all.

While it is somewhat convenient to think of 2004 and later cars (styling changed) as AP2s, according to Honda AP1 or AP2 refer to the engine, not chassis. The face lift cars in the US got the 2.2L AP2 engine (as noted in the VIN) and the rest of the world kept the AP1 2.0L engine, again as noted in the VIN. Japanese JDM cars got the AP2 engine in 2007 (?) but I don't know JDM VINs. Only so many digits in the VIN anyway.
Model Year (MY) and market (such as USDM MY06) best describes these cars. But is certainly tedious. Chassis and suspension changes occurred frequently during the short life cycle. Induction was changed to DriveByWire in 2006 in the US. No room for any of this stuff in the VIN. UK guys may understand stuff like "53 Plate" but it's arcane to the rest of us and I don't think it accurately describes the MY. And won't help buy many parts. Those pesky 2004 and later UKAP2 face lift cars still need AP1 engine parts. As long as ya stick to your "home country" there are few parts problems.

Also the F20c engine wasn't continued for another couple of years from 2004 but for the entire model cycle in Australia.

I don't think this is correct. I believe all S2000's sold in Australia for example from 1999 to 2009 use the AP1 chassis code. All VIN's read AP1XXXXXX regardless of the year. This may(?) also be the case for European markets.
Also the F20c engine wasn't continued for another couple of years from 2004 but for the entire model cycle in Australia.
