BIG problem, please help!!!
I would insist the dealer not only install some nuts but new engine mounts also, those lower threads have got to be whipped from unrestricted movement. WOW - you get a huge gold star for noticing that! And as already mentioned be darn sure this whole thing is documented carefully!

cthree; Had you posted symptoms that the missing nuts would resolve? How did you happen to find them now? Good Grief! I will be very interested in Honda's response. This could lead to a major S2000 recall. All owners need to check their cars and report their findings. Honda needs to move on this... now! If this is a multi-vehicle problem this forum will help give Honda a feel for the scope of the problem. Even if it's a single defect, it's owner is lucky not to have been injured...or worse. I am glad you found it and not a accident investigator! Good luck.

Well if you read my thread about my bumbling dealer service dept. You would know that I was having a nasty rattle right at 3400 RPM. The whole car would vibrate. There were some other things too like shuddering at launch and when hitting bumps. So many annoying little squeeks, rattles, click and creaks that it seemed I would have to sell it and get another. I had really fallen out of love with her.
Anyway I found the problem while changing the oil. As I waited for the final drips, I started looking around for things that might be causing the rattle.
How did this happen? Simple. When I had my tranny TSB done the mechanic simply forgot to put them back on. I can now say that I have zero confidence in them. Anyway I took it in, they puts some nuts on the engine mounts and secured them. They also replaced the ABS sensor they broke while having my car in the shop 3 days looking for that rattle. The rattle is fixed and so is the shuddering and my ABS light is now off.
I'm really concerned about the longer term consequence of driving without the engine securely mounted for some 12K miles including 2 track events and an autocross not to mention numerous launches. I want some security about future problems I'm just not sure what that entails.

Glad to see you found the cause though. As soon as I saw that i ran out to check my nuts, They were there, phew!!!! I'd make sure to keep documentation on all of this, and try to get something written by them stating why they were not put back on. It might offer some minor security later on, in case something major pops up.
