Look for wear marks on the inside of the top, just behind the seats (between door windows and rear window). This is usually a point of wear and where most holes I have heard of originate. 02+ have glass rear windows, which is nice, but also provides a larger blind spot.

I used to own a 91 Miata and my Grandfather currently owns an '01. I loved the car, and still love his. The nature of the two cars is COMPLETELY different. The miata is more get from point A to point B with as little hastle as possible. Fun to drive, but could be boring. The S2000 is more about performance. The handling is not even in the same ball park as the S2000 neither is the engine or reliability. The S2000 is the best bang for the buck. Some people believe the Miata has more "bang for the buck" than the S2000, but for $18000 you can get a '00 S2000 certified with under 50K miles. Quite a bargain for 240hp and exclusivity.
