The air filter in your a/c/heating system doesn't take a lot out of the air. Just the major stuff like dirt. You'd need an entirely new filter system to remove the exhaust particles from a car.
There were some studies I read that it's not top up vs. top down but rather where and how you drive that matters.

I have a tube of sunscreen in my car for when it's really sunny outside and I'm sure I'm not the only one. As for air pollutants, in a non-convertible car, do you drive with the windows down? If you do, it's pretty much the same thing, maybe not as directly into your face as a convertible, but it's still letting in the polluted air into your car without the filtration. I say don't worry about it too much and just enjoy your car as if there's no tomorrow...

I think being cramped inside a tuna can with new car smell or just-detailed smell is worse than dropping the convertible top. Carcinogens are everywhere.
But honestly, you'll likely lose more life points from walking around the city than from driving the S.
