Long trips in an S2000
I just did a trip to Houston TX from the SF Bay Area and back. I drove from Fremont to El Paso in one day and from El Paso to Houston the next. On the way back I drove from Houston to Phoenix and from Phoenix to Fremont. So this was hard core driving.
I have made this trip many times in my life but I was shocked that my butt never hurt nor did my back or my neck. The only thing that hurt a bit was my legs because of the lack of positions I could have them in. And the radio door will do a number on your knee if you don't keep the door closed
The S2000 is probably the best car for a long trip as far as butt, back and neck go. I highly recommend it. I just wished it was a little warmer for my trip. Would have liked to have driven with the top down a bit.
I was gone for 2 weeks to TX. Room was not an issue for me and I even brought back a computer in the trunk along with my clothes. You should be just fine.
Worst car for long trips that I have ever been in is a Dodge Neon. OMG NEVER rent one for any trip over 2 hours.

I took the Neon to save some cash on a 10 hour trip....worst mistake I made. I will never rent one again 
Take the S.....It's very fun on a long drive. The only other downside will be the Wind Noise if your top needs adjusting. I would suggest you get it adjusted before you leave.

Size of the driver also comes in here. I'm 5'7" (my ESPN height, my real height is more like 5'6.5") and one of the 1st things I did was to "try the S2000 on".
Some cars fit & some don't
Once I sat in the S it felt like a 2nd skin - knew I could sit in it for hours. Hell, I get to work and I just sit for a few minutes savoring the whole experience. I tell my co-workers I'm listing to music.

I'm 5'11.75" (: ... call it six foot. And I weigh 150lbs. I've sat in a `00, `01, `03, and `04. Drove the `00 and `03. I was unbelievably comfortable. I actually said outloud, "did they use a guy just like me to design the driver's seat?"
But that alone doesn't tell me that 6,000 miles in three weeks is going to feel good. Thanks again for all your experience based input. It helps a lot.

Don't forget about your tires - if you're running so2's or 3's the tread 'death' may arrive amidst a multi k trip (hot weather, twisties accelerate tread wear). Plan ahead where to change rubber - Tirerack has plenty of recommended installers and you can have your tires waiting.
Also, you may want to contact various clubs around the country for tips on shops for emergency repairs / maintenace, etc. Knowing where to have your S towed in an emergency will ease your mind.

Whichever car you drive in, it will be a long time sitting down. Even if you win the lottery and have the best seat in the world ... you are sitting down ... and the longer you sit, the more likely you are to develop back pain.
In Jan 2003 I drove 4 hours with the roof down in UK at temperatures of 3-5*C (39-41*F) and in the summer I have driven 4-6 hours in temperatures of 25*C (70*F). You either like it or you don't and I don't see what the fuss is all about

I agree with Looter above. One of these trunk lid racks will give you more space. And no harm to paint ... no metal-to-metal contact. Here's another maker for sports cars. One of their sample pics is an S2K.

The only thing is when you pull over and leave your car to site see, you'll need to take the stuff off and put it inside on the seats so dirt bags don't take your luggage.
