Meet ignorance with ignorance. Also these cars are not a dime dozen like the Miata and Z3 so people tend not to recognize them. I always make a point to mention that.
My friends have Porsches and Vettes and like to call my car the "Rice Rocket." They do not like the name I gave the car; The Great White, as in The Great White Shark. My S2000 has given more than one of them a run for their money and has never embarrassed me.

You have got to remember that most people are not car nuts and the S2000 is pretty hard for most people to recognize. I am not insulted when asked if it is a Miata because if it were not for that car, the S2000 may not be here now. Plus, Miatas are great cars too. Next time it happens, just chill out and explain to them what it is.

It's bad enough when the general public does it, but it's even worse when you walk into an auto parts store and the guy goes "Is that an S2000? Looks like a Miata." So I engage him in a conversation to see what other tidbits of wisdom he wants to share with me and he starts telling me about how fast these cars are with turbos, and how I should buy one of the plentiful turbo kits for it. Uh huh. Sure buddy. Argh, some people.
You know what I get all the time? (including from my own father who drives an NSX and should know better) People who think the S2K looks like the new MR2 Spider.

I, personally, like the "stealth" factor that you get when people mistaken my car for a Miata. I chose an S2000 for its technical features (relative to its price), and the fact that it is a Honda. One of the main reasons I went with white instead of my initial choise of red was because red looked too "sports car" in my eyes, and I wanted the performance but not the attention. To each her/his own I guess
I love it when people say things like that. It gives me an opening to talk about my car. I usually start off by telling them it's the new $12,000 Hyundia sportscar. While they're standing there with their mouth open I tell them I'm kidding.
I've had the same thing happen at work. The controller here said I drive a "miata" like thing. He rides a full dress Harley sometimes...I said "No, its not a Miata...its a Honda...isn't that bike you ride that 'new honda' ?!?!?!"
