Alex, are you mounting the tranny to the diff. like the stock Miata configuration? I am not sure if the S2000 uses something similar or not, but you might be flexing the tranny, with the rear end. Also, if the front sub frame is allowing the engine to move up and down, it could cause the tranny to flex because it is being supported by this middle brace you are talking about.

Minor update, we picked up the new transmission and transplanted the new rear housing on to the car. We then continued to ponder exactly how the failure happened and decided to call it a night (without reassembling the exhaust/brace). Then, yesterday I asked Jared (JDMotorsports) to come to the house to take a look and give us some feedback on how to avoid the problem. We threw around some ideas and decided that at the minimum for this weekend's track day at Homestead that we'd install longer bolts where the power plant frame attached to the engine, and we wouldn't run with the trans box brace (at least not full length).
In the coming weeks we're going to dig into it more and possibly modify either the BSI trans box mount or the OEM S2000 mount and redo the exhaust downpipe to get it away from the transmission in the case of an offroad excursion or a botched trailer unload.

Any updates?
-Dynoed the car with the new full exhaust and found that bending it up and over the trans brace cost us 20hp from 5k-8k but the peak hp ends up the same. The car is back at the exhaust shop and the driver's side of the trans brace (that's not in use) is going to be cut off and the exhaust will be re routed to get the power back.
-The steering rack relocation has helped but the car still exhibited mid corner understeer. We installed adjustable endlinks on the front swaybar to try to eliminate preload. It helped a bit but the car still pushes, alignment modifications are forthcoming.
-A Racepak G2X system is on order to help with tuning the car.
-There is a small list of mods we're doing over the next few weeks to get ready for Sebring on 10/6,10/7,10/13,10/14 which is the next time we'll be out on track.
I'll try to get some pictures going when we get the car back this weekend.
