I have a MY07 with about 3000 miles and I'm experiencing the same thing you are, but a little worst. Whenever I shift to second when it's really cold, it grinds like a mother freaker, like you can feel it and almost hear it.

I've got about 3500 mi. on my '07. Third gear is the only one that gives me trouble shifting into it. However, I seem to be getting used to it and I am shifting better, with no trouble at all on some runs. Give yourself time to get used to it, too.
Second gear is one that "feels" weird to me, only because it "feels" like it's not all the way in, but it always is. I think the throw on that gear is a little shorter. No "grinding" for me, though.
Again, give yourself a little time with it. The s2k is great, but it demands a little attention.
