Yep I have the same problem, and a TSB will probably help it get fixed... please keep this thread updated. It doesnt seem to happen in the winter months though, becuase the car isn't moving.
I've never had a problem with 4th gear, but managed somehow to bend the shift fork for 5th gear so that it was very hard to shift into and out of 5th gear. I had the local Honda dealer fix the 2nd gear grind while they were in there.
I love the engine in the S2000, but I really don't like the transmission. Time to start a rumor of a new 6-speed manual transmission for 2003?
Hey i started to have problems getting my 5th gear in and out and one day it just quit going in, i wrote posts on this. They said i grinded it but is this problem related to yours and they are just trying to screw me from my warranty?

I skip gears when I feel like it. First to third to fifth or second to fourth to sixth at times. In fact, sometimes I go right from 1st or 2nd to 6th, after a long wait for the gears to reach a reasonable speed so they don't crunch.
I also skip gears on downshifts, often going from whatever higher gear I'm in to third or second when going around a corner.
Please tell us how you feel this might be relevant to transmission problems.
about 10-15 years ago, my brother used to do this quite often - ie, redlining 1st or 2nd and then going straight to 5th. In different Hondas (Prelude and Civic Si), we both had exactly the same problem described above - ie grinding going into 5th. The synchros were shot in both cases. American Honda goodwilled the repairs. We also ended up with bent shift forks becuase we would try to shift with the bad synchros.
Since then I have learnt to double clutch or rev match if I want to do something like that.
