I would think it very difficult to scape all the oil off the stick from within the recesses of the Xs for it to register absolutely no oil on that side; I assume this is looking pristine and dry. Very puzzling.

The oil in this car is supposed to be checked from the drivers side. It is much easier to check standing on the passenger side, but use the level on the drivers side.
This information, along with a few other bits (like not draining any oil from this particular engine no matter what the reading, an unusual fact in PDI)was given to the Honda mechanics in the first MY run. One of the techs at my local dealership (a very honest man) remembers the document, but can't produce it. I believe him for several reasons, but mostly because the drivers side is the only side I can seem to get consistant readings from, the other side changes almost every time you read it.

I do think the S2000's dipstick is unusually difficult. The blade on the end is just too narrow to get a good reading, and poor light or very clean oil makes it worse.
The sticks on my other cars (BMWs) are much wider, and also much easier to read. However, I can cope with the Honda system -- I just don't like it. It's a simple thing to do well, and Honda didn't.
