I have never had to repair it, so maybe wait till someone else with this experience comes along.
I remember seeing those vinyl repair kits but matching the color of your top might be tough. Many people just give up and use duct tape as a temp solution.

I don't have experience with repairing a top on an S2000, but on my Dad's old LeBaron it got a wear tear and the shop said at best the repair would be temporary and will retear with use of the top. The repair shop was correct and the tear came back after the top going down/up a few times. Sadly, your best bet is to just buy a new top
Have you checked to see if Honda will goodwill the repair since your car can't be that far out of warranty.

Honda sells a piece of roof material thats probably 12 inches on a side. I bought one to repair my roof after the latch broke and ripped a hole in the top. I can't find it to give you the part number, but maybe a search would bring it up. I never used it so I don't have a recommendation on what to use to glue it up with. I was planning on using some type of black RTV that is rated for cold weather. I never had to use it because I called the local Honda rep after the other latch broke and Honda paid for a new roof because I convinced them the latches have a defective design. If your latch is broken I would try calling Honda because it can't hurt. My car was out of warranty and it still cost me nothing.
Last time my top got sliced I used some high quality silicone caulk to seal the 12" cut. I applied some duct tape to the inside of the top and then ran a bead of silicone caulk to the outside. The tape eventually fell off, but the silicone caulk was still holding up after 6 months, rain storms, and driving 100+ mph.
Go to Wal-Mart and get an iron on patch. Use an auto body dolly on the outside of the top and iron the patch onto the inside of the top. I used superglue to keep the tear from spreading. Worked great. $5.00 max for all materials.
