i dont think your supposed to do that at high speeds ie: highway driving. thats just me though and i like to play it safe.

I notice the rear window buffeting around quite a bit when we do this at freeway speed, and I don't like the implications to what it might be doing to the fabric. Because of that, I don't do it at anything above 45 mph.

I usually always drive with the top and windows down. The only time I don't even consider putting the top down is when it's raining/drizzling.

I've heard that you can unzip a portion of the back window to allow more air to pass through. Having said that, I drive alot with the top up and windows down with no problems. It really depends on your speed and the wind direction.

I do this alot of times. I have never noticing any ballooning effect. It could be your top is getting worn out and becoming "loose". Maybe something to look into.
