Trunk Leak (Pics Added)
I found water leak around the spare tire storage on my 03 S2000..
Here are the pictures indicating where water leaks..
Can someone tell me what could be the cause?

difficult to say without seeing the pics, but it would seem that the only way water would get in the trunk would be if the rubber seals (that serve as a barrier for the water channel) around the trunk lid closure either have a tear or are not seated properly at the point of attachment.
The only other possible source I can think of would be if you have Sirrus or XM radio antenna mounted on your trunk-lid, the mounting screws may not have been sealed properly.
