Just because they say that they will fix it, doesn't mean that they have the talent to actually fix it. They may make it worse than what it is now. I would have them show you other cars that they have done to prove that they can do the work. Also, I would have them tell you what process they use, and then compare it to a top of the line body shop. Your damage may be bad at this point, but a top quality body shop could fix it I sure, just be careful that the "SameDay" shop does not make it so bad that you will be out thousands and lots of time in court trying to sue to get a quality shop to fix it. OK.....here's an update.
I've made many calls to American Honda and spoke to many different people. According to them, a "kit" will be available to older model S2000's in order to install the new top with the glass rear window.
As of right now, I can somewhat deal with the damage to my top. I'm willing to wait a few weeks for this "kit" when it comes out. The people at American Honda said that they've been flooded with calls about this exact issue.
My car will be finished on Nov 5th......so I'll keep you posted. I'll post a few pics when I get the new top.

I think they should be able to help but that would require installing it yourself or getting it installed by someone who obviously didn't order it.
I'm glad they're trying to make you a less unhappy customer though.
