Why is the 2001 s2k more expensive than 2003?

It's because 2001 is by far the best year S2000. HUGELY improved over the 2000 model year (clock!), and without the MASSIVE bloat (chrome taillight trim, glass window) and retuned-for-understeer suspension of the '02/'03 AP1, which totally killed the performance and feel of the car. Yep, '01 is worth a LOT more than a lousy '03...
The 2003 is superior to the 2001 for a very simple reason.
Read: Glass rear window with defogger instead of plastic.
Enough said.

I own a 2001, i am definitely a proud owner of that year. With the plastic window...yeah...it sucks, but I eventually replaced it with an glass OEM honda glassed window softop. I can tell you that, it closes the same as it had when it had the plastic window compared to all the threads needing the frames and all that. I paid $450 for the install from a local upholstery and paid $300 for the soft top that was practically brand new.
I own a 2001 and it's what I would prefer compared to 02-03 with the all red interior that's for sure.

For the record, I was totally kidding with my comments above. Not trolling, I didn't think anyone could possibly take them seriously...
Regarding used car values, they're worth what you can get for them, which isn't strictly laid down in any book anywhere. If you're selling, get what you can for it. If you're buying, get the best example you can find for the least money. Either way, no reason to fret over KBB numbers that don't seem to make sense.
