For the clunking sound that some of you are hearing check out this post. I also was hearing this clunk and I posted my concern. This is some the responses I received for my question.

The 1st gear clunk is normal and is your fault.. nothing wrong with the tranny. When youre idling with clutch engaged, the tranny is spinning. When you toss it into 1st gear, the tranny is abruptly stopped and the clunk is caused by teeth of the ring and pinion gears hitting. You can prevent this by disengaging the clutch and waiting a few seconds for the tranny to stop spinning before you put it into gear. the thread linked above does a good job of explaining it in more detail.
Notchy 1-2 and 2-3 shifts are normal as well. If they don't go away when the tranny fluid is warm, you may have greater issues (not necessarily a "problem" though). They can be helped by ensuring you are following the correct shift path and ustilizing a 2 step shift. shift from 1st to neutral, then back over and into 2nd. You should be able to feel the sweet spot with zero resistance. The 2-3 shift is not a diagonal line but a zig zag. If you try to force it directly from 2nd to 3rd on a diagonal youre going to hit resistance. You need to return the shifter to neutral then go straight up into 3rd.
wgp_hoppa, do you experience any grinding, or just resistance when trying to engage 3rd and 5th?

resistance, when i shift into 3rd and 5th, its feels like i just put the car in neutral while in gear WITHOUT hittin the clutch..thats how it feels when i put it in 3rd and 5th gear.

Yeah, going into 3rd gear is like hitting the side wall of the shift pattern. I noticed the same thing, but after the tranny warms up, it is smooth.
Once I hit 5000 miles, i'm going to try that GM syncromesh.
