I'm preparing to go FI (Went with FBM an GTX 3576R. Looking for 500hp), and my tuner recommended Arp head studs. I purchased a pair but was told by the guys over at the company that they reached out to ARP and confirmed that they wouldn't fit my 06 S2000? Just looking for clarification. If this is true, are there other options for this? Do I need to even do this?

Stock bolts will happily hold 500whp, you'll max out the DBW fuel rail long long before the OEM head bolts become an issue.
