I have an '05 and hear this as well. It is just the backlash of the gears being taken up as everything is starting to rotate.

I thought it was normal just making sure, went underneath to make sure everything was tight, moved drive shaft around and heard the noise.

That could be a possibility. I actually experience more of a "thump" rather than a "clunk", for example, when shifting from N to 1st after letting the engine idle stopped at a stop light and not letting the input shaft of the transmission slow down enough.

Its a kind of noise that an automatic car makes when the cars off, and turning the wheels by hand, you can hear the tranny enganging, thats the noise i hear except its the driveshaft to the differential, u can hear the differential enganging with the cv shafts.

Axle nuts, check their torque. There's a TSB on this, search it.

Talked and showed the car to several techs they all say that this is a normal sound, its because of the way the s2000's rear end is built, the motor mounts shift, also because the drive shaft has a little bit of play before its engaged with diff. The car is normal otherwise when shifting its only the initial start in reverse or foward, where there is movement between tranny to driveshaft and diff, and also clutch has to be released rapidly, for it to do this, otherwise no noise is heard.

I don't buy that crap for a second. Those "techs" are lazy. In almost three years and 17,000+ miles, I've never heard the sounds you're describing. I have to agree with 90crvtec on this one. Check this:
