FLOOD IN TRUNK! HELP!
I live in NYC. It was raining a great deal here and in Boston (where I was the last couple of days), maybe for a week. After a couple of days of rain, I started noticing wetness in the trunk: on various items and the cover of the "well" in the middle. The strange thing was only the cover of the well was wet, not the fabric covering on the sides. I originally thought it was wetness from the umbrella or something, so I just ignored it for a couple of days.
Yesterday, it did not rain, so I took out the jack and the foam that holds the jack from the well of the trunk. I noticed a great deal of water, perhaps a half gallon, under the foam. I scooped out the water with a cup and used rolls of paper towels and a real towel to soak the rest up. I removed the foam to allow the fabric underneath to dry.
The next day, today, I noticed even more water in the well, this time well over a gallon! It had not rained even a drop last night, so it was very strange. I removed the fabric covering (not all the way) to see underneath (I could see the metal), and there was practically a flood under there!
What could be causing this? All I could think of was a my rear plastic window, which was slashed a month ago. I put shipping tape on the inside of the window and glue on the outside. The glue on the outside came undone, but the tape on the inside was intact as of tonight. Could that be it? Any other guesses? Please help!

hmm...why not try pouring water on the soft top with the trunk lid open to see if it drains in from there...there is also a rubber "gutter" where the soft top connects to the body which directs water to the sides and down drain holes, it could be possible the wholes got clogged or the gutter is clogged or cut.
I can explain some of it. The trunk liner is water-resistant. When you get water underneath it, it slowly seaps out and fills up what you can see. When you sponge it out, there is still water on the inside of the trunk. Overnight this slowly seaps out and refills the part of the trunk you can see.
So where is the water coming from? It is either coming from above (the top) or below (the wheel well). If it is coming from the top, it runs in above the gas tank and spare tire. If it is coming from the wheel well, it comes in from the space between the quarterpanel and the trunk area. (If you take out the trunk liner, you will see what I mean.)
You have to figure out where it is coming in before you can fix it. First step is to remove the trunk liner so that next time it is wet you can tell where it came in from.

On the driver side back wall of the trunk under the liner there is a little plastic piece that allows air in and out. My bet is the seal is broken.
Remove the tool box, rear trim panel and the floor trim panel to gain full access.
Pour some water down the driver side trunk channel and you will see it follow the top of the tail light and go right into your trunk at the bottom right of the tail light through that plastic piece.
I just used some silicone sealant to fix the problem.

Remove the tool box, rear trim panel and the floor trim panel to gain full access.
Pour some water down the driver side trunk channel and you will see it follow the top of the tail light and go right into your trunk at the bottom right of the tail light through that plastic piece.
