I'll teach you all a serious diagnostic tip. Read careful...

Make yourself a homemade short circuit finder. Basically any 12v auto bulb, with a wire coming off each side. Plug each of these wires into each side of the fuse terminal that keeps eating fuses (basically, a bulb to replace the fuse).

Now...when you turn the key on (if it's a key-on circuit like the original poster's) the light will light, indicating a short circuit.

Now you can go disconnect stuff. Once the light goes out, you've found your problem

I've found over the years almost ANY short circuit is the result of some component added, or moved, in the car.

Start where any mod or repair took place...

No need to make it sound like there is some kind of competition or rivalty.
There isn't.

I know...it's all good man

Many times my posts are geared to those with a higher level of mechanical ability. I leave out things that I would hope someone could fill in themselves. After all, those in searh of aid are in UTH and looking to DIY...

No Ill intended...

Have you tried disconnecting the wiper motor?
Nope, I haven't disconnected anything other than the soft top control unit. I was also going to try to disconnect the wiper relay but it's not in the spot the manual says it's in on my '02.

The reason why I said I thought it was the switch is because I did indeed get water on the inside of the door and I think water seeped into the switch. The wipers were working THAT day, but the morning after they were not. That was what led me to believe that it was the switch. I could obviously be very wrong.

The next thing I was going to do was disconnect the wiper motor. I'm just waiting to have some free time to get this all taken care of.

The only modifications I have to the fuse box is plugging in an AEM tru-boost to the accessory fuse port and it's working like normal.

Check for nicks in wires for that circuit. If you've moved any bundles, check where they go through the firewall.

I unplugged the wiper motor and put in a new fuse and the windows and top now work. I plugged the motor back in, the wipers worked for a second then the fuse blew again. Thanks for the suggestion Billman.

I'm assuming this means I need to replace the wiper motor, correct? Or is it something wrong with the harness that's causing the short?

Could still be the harness if it's a return line. Do you know any S owners local willing to do a test swap?

I'm sure I could find one, it's just kind of a bitch to swap it out. Is there any other way to test it? The only other electrical line that runs through there is my boost solenoid and I don't see it rubbing up on anything that would cause the short. Good news is I can actually use my windows and top!

Don't bother disconnecting the battery. The fuse will only blow again as soon as you reconnect.

Let me add this tidbit about water in switches...

A friend of mine window tints. When he sprays the glass, plenty of water runs right into the switches.

He has been doing this for over 12 years and never had a complaint about someone's window not working, or having some type of electrical issue. 100% of the time, if the customer is watching, he will comment about the water running down the door panel.

Maybe another window tinter can chime in...
some cars, such as 7th gen civics, have a window controller inside the door switches...the civic one is known to go bad if too much water gets into it. i believe honda fits might have a similar thing going on. in fact, the fits are being recalled due to the switches causes fires when water gets into them.
