u tal, what year are your honda motorcycle coils from?

My harness has 4 black and red-blue, yellow, red-yellow wires in the harness. I am going to wire as above diagram ( or in series) with the black wires hook up to 540+V.

H9k, you were correct in saying that one capacitor needs to recharge while the other one discharges. Since the S2000 fires in the order 1-3-4-2, pink connects to #1 and #4 and tan connects to #2 and #3.

My first AEM C2DI died the same day that I installed it. My second AEM C2DI was dead on arrival. It can take AEM up to three weeks to send a replacement box. They do not cross ship and they will not exchange any C2DI until the "bad" one is received and tested. At one point they were only testing units once per week in a batch. I lost my patience with them. BTW, I also paid shipping x 2 from the East coast to the West coast.
This fellow know's his ish, trust him.

are you guys sure the s2k fires 1-3-4-2? I thought it fired 1-4-3-2 because thats the order of cylinders being set TDC when you do the valve adjustment.

1-3-4-2 is the correct firing order.

The diagram that I posted on page one also works fine. If you use fperra's diagram, be sure to note the change in ignition inputs on the left. Here's my diagram again for reference:
