If the engine "misses", should it throw a code?

Interesting........
With a data logger attached to the 16 pin he is getting codes but they are not downloading from OBDII memory. Have you ever had the kick panel off by the drivers door (to install stereo, sensors, etc.)? Sounds to me like one of the three main harnesses may be loose. I'd try to reseat them before I went to pulling heads.

nope, car is completely stock. Only had it off a couple times to pull the ecu backup fuse to reset the cpu. Did this hoping that it may fix the problem (Map Whack).

Update:

Mechanic performed leakdown test. He said that Cylinder #4 seems to be showing leakage (did not say how much but I believe he said from the intake). Following the tear down, the cylinder head for #4 was all black (not like the rest). He is still researching things although at this point he is still not sure if it is the valves or the cylinder. I will post more when available.
