YES! it affects everything I mentioned in my previous post. Adjust the clutch rod to the point where you can push the slave cylinder back in using hand pressure. This way, you know you haven't gone too far and still allowing the system to do it's job.
I'm also assuming your clutch pedal switch is properly adjusted, allowing the master cylinder to fully disengage and not placing any preload on the pedal.

I am planing to do this soon and I done want to screw up, what is the main cause of this?
Did the piston pushed out by the pressure and it has to be reseated by bleeding the clutch completely and then the piston can be reseated?
If that's the case how can I safely pull out the slave cylinder and lube the head and put it back?

Well the end part that has the ball in it will actually slide out of the piston itself. Once you do that put a zip tie around the piston and the whole slave to keep it compressed while you work on the ball.
