lol.. I had a clicking sound too on MY06.. turns out it was a sticker on the side of the engine that has the pulleys that partially peeled off. It was fluttering nxt to the pulleys. After I peeled the sticker off, no more clicking

After reading this thread I'd have to say that I'd check the VSA first. That would be the most suspect change made, and after hearing about it from yesss on his crv, it would make sense. Try turning it off and then starting the car up (although this may not work as the system should still calibrate when the car is started so it is ready to be turned on at any point).
thanks guys, yeah, i'm figuring its just some system activating. i did the vsa check last night, but i didnt change anything. its nice to hear other 06's have the same thing. my guess, is that its something to do with the abs/vsa, cause there is just so much crap right in front of the fire wall on the left side. a lot of stuff that wasnt on my old 03.




Then I would say it's not the air pump in your case.
