All bearings color match the crankshaft...he cant check the tolerance because cause of the wear, some bearings are gone :/ but the worst are the middle ones.

looks like one of the main bearings could work. That's what I would do. Might tell you something. But what are the chances of all the bearings being the wrong size :/

sure the colours correspond to the markings on the crank/block, but this is assuming an awful lot. Maybe the wrong bearings were stamped...
always nice to measure at the source

What is the deal with replacing the clutch/throwout after 5k miles? Could you clarify? Were you the original owner? Was the clutch installed with the new engine?

Clutch was replaced with new geniune honda clutch kit, because the last on was bad (RPC Stage 1 clutch kit, rattling, bearing was about to fall apart in a few 1000 miles). When the new engine was installed so was the new clutch.

have you ever gotten an oil analysis on your oil?

I would probably get an oil analysis on your oil, even new oil.

what if the oil you're getting is counterfeit oil and is causing these problems?

i've never heard of this happening to anyone, but i know counterfeit oil is out there, and at this point, we're seeing a new oem Honda assembled engine take a crap...so...it's possible.

I am struggling with a new short block available at a dealership a month ago. My recollection is they went away years ago (?). I seem to recall Billman 250 suggesting us true believers be aware of the pending shortage; and to consider procurement. I think he got a few of the last ones. Or maybe it was the long block.

Maybe AP1?

I just bought a new AP2 short block and head from Honda. Took about 2 weeks to come in.
