Quite a few things..
So I've had my S2000 for about 5 months now and I gotta say I really love this vehicle. However there have been a few quirks with the car that have been driving me absolutely nuts. Whenever I press on the gas It does two things. A. When I'm at a stop and I put my car in gear and start to drive off, I hear this clicking sound at the back left of my car. The clicking sound repeats roughly 2-3 times while accelerating.(sometimes more if i really gas the car) I took it to my mechanic not too long ago and he said he didn't hear anything, but to me it was lound and clear. So I still had him Re-torque the axle nut. I went to pick the car up and it wasn't making any noise what so ever for the first few days, but then...click..click....tick, there it was again. Even sometimes when I take my foot off of the gas i hear a click. B. Whenever I'm driving in say 2nd gear and I shift into 3rd gear and I accelerate, my whole car starts to give me this rumble feeling. C. Sometimes when I start up the car i can hear a loud rattle from what sounds like the exhaust of the car. D. The clutch also feels like it doesn't have a definite engage point. E. Second gear has a rare habit of slipping out of place while I'm driving.
This is my first manual car and I'm pretty much self taught. Maybe I'm driving the car incorrectly but I don't think this is how a manual should feel or sound. But what do I know I'm still kinda learning.

What rpm are you shifting at? (Yeah, I know.) I asked this 2 summers ago and 4300 rpm was recommended. Since I was new to the car (but not manual gearboxes) I thought I was getting put on as the "new guy" but that rpm works for my'06.
Was the axle nut torqued to the new, higher spec and re-staked?
What year car? Slipping out of gear was a maintenance issue years ago. Look in the library for the info.

The latest recommendation for the rear axle nuts is 60° tighter than the original setting. That's one flat on a 6-sided nut. The nut bearing surface needs to be greased to achieve the proper torque. You may want to ask what he meant by grease and if the nut is one flat tighter than before. Easy to see if the nut is staked once the wheel is off.

It seems to me like you have a number of separate issues.
A) Re-torque the axle nuts to the proper torque rating.
B) Check your CV cups for wear and swap them if they are pitted.
C) Check all hangers and mounts, then check to make sure your catalytic converter is not coming apart internally.
D) You did not mention mileage and whether its original. Grease the clutch fork and check the master and slave cylinders.
E) Not sure about slipping out of gear, but it can be nasty when going into gear. Check the forums to see if anyone else had the same issue. If you haven't already, pull the shifter apart, re-grease everything and replace anything that needs replacing.

If those wheel bearings are already screwed up then retorqueing the axle nut isn't gonna help. The damage is already done.
What dwb said about the regrease but why not change the trans fluid too.
