Rebuild or shortblock?
What code was your ECU throwing? Is this car your daily driver? Do you have a spare car to drive? If not, I would ride it out as long as you can, and in the meantime save up for a longblock. Pulling motors in and out on these car as fairly easy. I was going to suggest finding a JDM f20 but you have a AP2. I would not go to Honda for the work tho.

They've only ever done Honda/Acura, and added Toyota/Lexus a couple of years ago.

I would just rebuild it yourself. Any machien shop engine rebuilder should be able to do the work. Find one you trust.
If you are just swapping the quote for rebuilt short block from oem did not sound that bad. Do they want core?
What about sleeving the cylinders and replacing the pistons? I dont hear too much on that topic. I would look at that as well.
