Trickle Charger
In preparing for winter storage I bought a charger (NOCO Genius G3500). The reviews are pretty positive, but the instructions are not clear in regards to in-car charging. Are there any concerns about connecting the charger to the battery inside the engine bay and leaving the car's cables attached as well, or should they be disconnected from the S2000 leaving only the charger's cables attached (just as you would if you charged the battery out of the car)?
I've done it both ways I don't think it matters. If you aren't going to drive the car for a few months then disconnecting the cables is fine, but if you plan on driving it once and a while then you might now want to go through the ECU re-learn procedure all the time as it takes a bit of time and a few miles to re-learn the idle and fuel settings.
I bought a system that was compact and intended to stay in the car which sounds similar to what you have. If you want to charge you just plug it in! Works slick, although I don't leave it in the car once it comes out of storage. I do not start the car with it connected though, I always unplug it from the wall if I want to start it. I leave myself a note on the wheel not to start the car until I check things just to be safe.
