Weird rough idle problem

I just got over a TPS issue, and immediately get welcomed with another little problem.
Yesterday I removed my intercooler piping for paint.
I put everything back together, and the car started right up, no issues. I let the car warm up a bit, for 5 or so minutes, and shut it off. After putting away some tools and cleaning the garage, I tried to start it again, and it was weak. Eventually, after the 3rd time trying to crank, it started up beautifully and had no problem.
Now today, cold start was perfect. Drove around to run some errands, and when I came back into the car, it wouldn't start. Cranking was slow and weak, like the battery was drained. Got some guy in the parking lot to help me jump it. Car started just fine.
I then start driving, when about 10 minutes, at a red light, the car started idling a bit rough. My idle is set to 1k rpms normally. When it idled rough, instead of rpms dipping, they raised to 1,200-1,300 rpms, yet the car was still rough and shaking. Pulled into a parking lot, went to the rear, and exhaust was popping/gurgling.
I then drove home, and parked the car. Took it out just now at night, and start up just fine after sitting for 5 hrs. Drive 15 minutes and same thing happened when I reached my destination. I had a coffee, Hung out for a bit, and headed home. This time though, with no radio, and when I got home (15 minute drive back), the car did not show symptoms of rough idle/popping exhaust. Instead, everything was fine.
I'm horrible with electronics, so hopefully you guys would be able to give me some advice and help regarding this issue.

At first, I thought it was a boost leak from installing the intercooler pipes back on the wrong way, but a quick pull showed me i was able to get up to full boost. Vacuum is fine also, -18 to -20 at idle, -22 on deceleration.
Tested the alternator today and it seems like it's going bad.
Lights are not flickering yet, but the misfire issue and popping could be associated with coil packs not getting proper voltage. It drives just fine though, just a little rough when idling especially.
