I just tried starting the car again but this time pushed the accelerator a tiny bit - the car started for all of 2 seconds and then died.

does the Ecu have to learn from scratch ???Im just thinking it might need to learn how much fuel is needed to start the car up ,hence it starting all be it briefly when you gave it some gas ? then needing to learn how to idle the car etc
Sorry I can't help too much AB but the Mugen ECU was a straight swap and started first time. Personally I don't think it has anything to do with the imoboliser by the fact that you are getting a couple of blips from it in your attempt to get it started. If you want we can try a mix and match next weekend if you don't get anywhere, try yours in mine and visa versa. I would seriously get in touch with J's though check they have spec'd it right for your car.
I would also like to state this is an open website and all this talk about disabled imobolisers is making me a little uncomfortable

I don't really have time to offer limitless free advice to people these days - hence why in the post before about ECU's and Uk cars recently, I mentioned that if you want advice, come find me in person. Lots quicker.
Anyway, I'll answer this last one.
JDM cars don't have the immobiliser on. The UK immobiliser, cuts two things. Spark and fuel. Spark is done internally in the ECU. For fuel, the ECU has to ground one connection, which enables the fuel pump relay.
JDM ECU's always give the spark. But you won't get any fuel unless you connect the require pin to ground (or splice into the wire - what I'd recommend).
Mugen is alone in that when they 'chip' a JDM ECU, they also connect the required ECU to ground. Every other JDM S2000 ECU I've come across (Spoon, Amuse...) hasn't had this change done.
So, check your service manual. Find the 'fuel pump enable' pin. (Something like A15, but I don't have the service manual to hand, so don't treat that as gospel). Splice into the wire, and connect that to ground.
