Help?!?
I have no idea if they are any good and trustworthy but theres a company on Fleabay called MOTOR FIX UK LTD and they are offering s2000 engines supplied and fitted for £1795. Theres anothe named DASLTD, who seem to have a better grasp of the English language, and they are doing supply and fit for £2300.
Have you had any other garages look at it?
The mention of timing "belt" (I'm assuming that's their wording) makes me think they don't know much about these engines so I'd be inclined to get a second opinion on what the noise is it's now making.
Are you able to video the sound and post it up?
It sounds like you're just taking their word for what's wrong. It the sound above 3krpm coming from top end or bottom end? Could it be they've not set valve clearances, a loose plug etc etc?
Where are you in the midlands? It'd be handy to get a second opinion on the noise before spending any money...

I agree you should definitely make absolutely sure the engine is FUBR before doing anything.
Mine hydro-locked about 3 weeks after I got it and bent a rod\scored the cylinder walls – it sounded like a nasty ticking\knocking noise coming from the bottom end – does yours sound anything like the vids in this thread:

If the engine is gone then don’t despair, you can remove and strip\sell your old one in parts and you will be surprised how much you will make towards buying a new engine.

That is dodgy. You had a loud ticking, too it to them for investigation, they charged you a lot of money for parts whihc proabbly weren't needed, then tell you your engine is f@#ked?
I hope there' more to it than that, or i'd be a little angry.
Lets be fair its not Honda but a franchised dealer...
I would want some free labout from them as they misdiagnosed and carried out pointless work..
