AP1-2 and facelift technicalities aside, I think it's fair to assume that the poster is asking about pre 04 to post 04 cars which is where the biggest changes occurred!
Juventino, looks aside the cars are not THAT substantially different, have a read of the FAQ to answer most of the questions you'd have and maybe someone like Mikey K who has actually owned both iterations will chime in this thread and share his thoughts.

Anyways, sorry I didn't answer the original question. Basically my opinion is this even though it's not one of massive experience.
If you want to make Supercharger mods then 05 and before otherwise find one you like and buy it as anything you don't like can be changed quite easily

I guess I can answer this one 
First off lets get the changes clear (forgetting colour options)!
Briefly!
Mk1 99-01 the original and hardocore version apparently, though I don't recall my 00 car being that much different
Mk2 02-03 tweaked suspension, glass rear screen and a few other cosmetics (alloys, gearknob, console etc)
Mk3 04-05 Significant suspension revisions and facelift, retained the F20C but improved oil consumption (some how!) vtec transition smoother
Mk4 +06 Drive by wire introduced to allow fitment of traction control, minor cosmetics (seats, roll hoops speakers, console etc)
Can some one PLEASE PLEASE put an expanded version of this in the FAQ!

The +06 cars cannot be supercharged as the ECU cannot be "fooled" buy the MAP sensor locks that Vortech and Comptech use. Nor has any body developed a compatible replacement ECU. Hondata did some work with Comptech before they went under. I don't think they actually sold one as it was verrrry expensive.
Back to the OP's original question. IMHO usual car buying guidance really! Buy as late and low mileage as you can afford. I now insist on a Geo and test of alignment bolt travel when ever I buy an S. I put the condition on the sale that ALL the bolts must be have full unhindered travel! Earlier in the year I had a Lime Green 04 with 23k miles on fail to go through because ALL front alignment bolts were seized!

Should have been called the S2200 (as that's what it is) to avoid confusion.
It's funny, I always thought of the change between 01 and 02 as being the big change. I guess that is because when I bought I couldn't/wouldn't even look at an 04 as they were so new.
