3rd party ECUs, such as the Mugen, don't have an immobiliser.

There are two immobolisers in the S > 01, one in the ECU and the other as part of the aftermarket Honda bodge that they installed for the UK market. The Honda bodge unit is disarmed via the key fob, the ECU unit is disarmed via the chip in the key (little green key lit in dash).
Myself and Jorge spent some time playing with this with his limitted edition Honda laptop giving us the diagnostics on a selection of S's
So even with an aftermarket ECU there is still an imoboliser in the car.

I can remember one guy in London had his S stolen and if was discovered nearby a few days later.
It was a lime green one too, easy to blend one of them into the rest of the traffic on the road
I think it was dumped for potential retreival later

Because S drivers have the top down, it becomes infinitely more nickable, unlike SLKs, Bogsters etc who always have the top up.
