I high quality paint job (something you can proudly show off and will last for years) can be very expensive. At our shop, $2500 would probably be the minimum and I've seen it run well over $4 grand.

That's a stupid Question. $1000-$2000 off just so I could BEG you to take a Color you don't want? I'd rather wait for a buyer who wants the color I have and will pay me for it. Just buy the color you want to begin with, You get the color you want, and you don't have to get kicked in the nuts for trying to lowball someone trying to sell their S2000.

If you are removing the engine and interior and painting it to OEM quality [which IMO you can never match OEM paint due to the perfect bare metal], it can be 4-10 grand if you go all out. MAACO is probably the worst maintstream paintshop in the U.S, btw.
If you want to go the 'custom' route, go find one that needs a paint job in the 1st place so you get your paint job partially funded.
