One of my buddies has a 06 Z base with intake/test pipes/Y pipe. I have an 05 S2 gutted air box/comptech filter/berk test pipe/ stock resonator section w/custom 2.5 piping N1 muffler and from a roll i beat him by like half a car. In the twisties he cant keep up. One thing I like about his car is nice torque and its a lot roomier than s2

We built it at the shop I used to work at. I can assure you that it has over $100k in mods. The standalone on that car with the HUD unit is around $10-$12k plus tuning.

The Z is a heavier car so I think the s is superior in turns but if you want straight line then get the Z.

I test drove a 350z side by side with an S2k. I ended up going with the S2k because overall, it is a much better car. The z has an advantage in straight line acceleration, that's about it. The S2k with a few mods will beat a Z in a straight line anyway. As far as handling, braking, drifting, looks, (and being a chick magnet), the S2000 is a much better car. You said you can get the S for $2000 cheaper. Put that money into good aftermarket parts and you will take out any stock Z on the road.
