6x9's in rear tray?
Remember the the well is not a very solid structure, it is not metal and it does vibrate a lot when pumping out heavy bass from a real sub or one positioned close to the well like my rsx spare tire sub. Attaching a sub to plastic which isn't secured well, is not a good idea. I cut my rear panels to put in rear 5 1/4" speakers and regret wasting my time.
I would not cut your top well if I were you. I don't think you'll get very good results without reinforcement. Why don't you just get a nice WLaurent 8 enclosure as it's pretty small and won't take up a lot of room like the tool well subs. If you really need some decent mid-bass in the cabin, get some nice front components amplify them and dynamat the doors.

I'd love to get the WLaurent box, but it's just too expensive. I currently have a set of Kenwood components in the doors and Kenwood 6.5 in the rear powered by a Kenwood 4ch. They sound decent, but I want something a little lower.
I considered the RSX sub, but I couldn't find any @ a resonable price. How do you like the RSX sub? Does it give decent bass?

You can have my RSX sub if you want it $50 plus shipping. My review of it is this: decent bass for a mostly stock system. If you've running an external amp and components this is not for you.
I know, premade custom enclosures are usually expensive. Only other option that looks decent to me is the tool well sub, but the thing is I really like my tool well. My suit case fits in there perfectly and I think I'd be giving up a lot of space without it. There's always the option of making your own custom enclosure if you don't want to spend the money, spend the time.

not gonna enter the fray re:6x9's i will say that the rear tray if thats what u wanna call it which is a stretch in our cars of that definition is a poor place to mount speakers. save your bucks and go with hi quality replacements for the doors and the max size 2/way speakers that fit behind the seats and subs in the trunk which sound great.
