No, something is wrong. When an Ipod senses the destination (headphones removed) is off (or if you have it connected with a connector at the bottom to a headunit) the ipod will pause itself. After being on pause for a few minutes, it will turn off. What gen ipod is it?

if it actually shuts off, you'll have to wait for a minute for it to turn back on every time your stereo system is started(reboot).
