If the crossover allows, try setting to -4db. This would help, it's also the recomended setting (at least on the polykevs) when you have the tweeters so distant from the woofers. The amp sounds ok. Other than adjusting the crossover, you'd need to try what I suggested in #1 & #2.

Cool.
For the noise, take it back to the shop and let them figure it out. They might have gone the easier route when installing the amp. It might be that the amp's power is triggered by the accessory switch rather than the HU turning on. Someone who's using stock HU with an amp may be able to help you here. Most aftermarket HU's have a remote turn on lead that turns the amp on/off with the stereo. I don't know how this is taken care of with the stock HU, don't think it has a remote turn on lead?
