I am looking for a good 12' sub that can fit in a fairly small box to put in the back of MY00. I already have a amp that puts out 800w RMS so I will have no problem powering any kinda 12, but currious to what you guys would suggest. I want something that is clear and loud. I know that is sometimes hard to find clear, and loud, but what would you suggest?

There are a few problems with a 12' sub. One, it won't fit in the S2000. You will have to build an addition, or use a trailer. Actually a small-to-medium semi-trailer might be the appropriate box volume for your 12', so maybe you could kill two birds with one stone.
To be honest I don't know if 800w will be enough to run your 12' unless it is very, very efficient, maybe in the 99.999 dB range of sensitivity so make sure you look for that spec. Otherwise I think you want to be more in the kilowatt range on your amp for that application. The good thing is that since you are already on the trailer scale for the box, it won't be much more difficult to incorporate a generator into the project. I would shop military surplus and see what you can pick up.
But no matter which way you go on that there will be a performance penalty. Probably a hit in gas mileage as well...
Once you get everything working, and if you can find a parking spot, I have no doubt it will be loud. I don't know about clear, but most certainly loud. Clearly loud.
flexer: For a 12 INCH sub you're going to need a box that goes in the trunk well. How much space are you willing to give up?
You should start with a box, once you figure out which one you want (check out the vendors here), find out the space inside the box and then pick a sub that suits that space. What kind of music do you listen to?
I have the Alphasonik PSW810 which is only a 10" sub, however, I'm very happy with the performance, and I'm only driving it with 500 watts. It hits hard and is very clear. The sub is capable of handling 800 watts RMS. I think one 10" in the right enclosure is plenty, however, if you want a 12" I'm sure there are some very good one's out there.
I also, built one for natedoggs2k on the board and he had a custom built system with a different sub before that he was not to happy with. However, now he is also very happy with the performance of the Alphasonik and he is driving it with 700 watts. pikkashoe also on the board has the PSW810 and he is also very happy with the performance. You could PM those guys for there opinions. Also, you could PM the leader of the Alphsonik sub cult NFRs2000NYC he's the one that turned me onto the PSW810, and if you need one more you could PM ROGUE3308 he also has the Alphasonik with my enclosure.
While I wouldnt go as far as saying a 12 wont fit in an s2k, its just not necessary.
A good 10" with a proper box will hit plenty hard in an s2000.
I have an alphasonik and am very very pleased with the performance, build quality (rarely see a sub built this well) and customer servince.
Among some others, Elemental Designs, Focal (SQ only tho), Inifinty DVQ, Eclipse (great stuff), older soundstream T-10 or Davinci 10.
If you just want a good sub, with good performance, that wont sound like an escalade is coming, I like the Alpine Type R as well.
